Our workflow is not allowed to use HR org structure

Question:
HR and our project are still in development, HR started development before our project, we are both about ready to implement into production.
When we try to use the org structure for our workflow, the HR team is telling us that we cannot add any work center or any org unit into the HR org structure because they have designed the HR org structure to be 'reporting view' instead of by 'strategic business unit' and cannot be changed.
We have to use a Z table to maintain which org id we need to use, for example we have to add 1 row for each division-SIC (sales information coordinator) to tell us what org unit it is in HR, this way we can find all the users assigned to that org unit.
And for example, instead of creating work center, we have to find out who the manager is for that department and use his org unit and find all the users reporting to him by maintain a row in the Z table containing his org unit.
The excuse is that HR org structure cannot assign the same person to multiple jobs/positions, each user can only be assigned a total of 100 percent in job/position.
This is a lot of table maintenance for us.
1. Is this true that we cannot add work center into the HR org structure without messing up their job assignment?
2. Is HR org structure so restrictive and cannot share with other workflow usage?

You can maintain parallel structure in HR for WF purposes and assign user-id's directly to positions whithout creating persno's.
